After Skype was bought by Microsoft for $8.56 billion in cash, Skype was totally changed. The popular software acquired a new flat design (including logo) and some new functions. Besides of these things, Skype is now minimizing to Taskbar instead of System Tray when clicking on the X (close) button.
Step 1 - Go to Options Menu
To enter in Options Menu simply go to Tools - Options using Skype Main Menu.
Step 2 - Find Advanced Tab
Next select the Advanced Tab on the left and inside it, you'll find Advanced Settings. Uncheck the option which says "Keep Skype in the taskbar while I'm signed in" and click Save.
Step 3 - Minimize Skype to System Tray
Now you can test your Skype. Simply close the window by clicking the Red Close Button. Skype should now minimize to system tray without any problems. If you click the minimize button, this will remain in the taskbar.
